The Flash’s decision to stop the Reverse-Flash from killing his mother means that the villain was never wiped from history, so regardless of what the new timeline ends up looking like, Eobard Thawne will more than likely end up being part of it. In Flashpoint, the Reverse-Flash actually reveals that Barry’s actions have transformed him into a living paradox, meaning he now exists outside of time and being wiped from history no longer matters to his survival.

This would allow Thawne to once again become a recurring presence in the series, while him being the big bad of however much time season three devotes to this alternate timeline also makes perfect sense. Either way, expect to see the fan-favourite bad guy return in some capacity a little later this year.
